Traveling for 3 weeks can anyone suggested good cheap hotels/guesthouses in the above areas?
and best way to book them ie. in advance or on arrival?
can anyone recommend a good website for booking accomodation?

You can book hotels or guest houses easily in all these places on arrival however the only disadvantage to that is when you're tired after your journey, you need to look for a good place.
I would suggest booking a place online for day, so that you have a place to rest when you reach and incase you dont like it, you can move out the same day and not loose any money. Alternatively, if you like the place, you can simply extend your stay.
If you are going to be in Goa for New Years, do book a place in advance. From 23rd Dec to 2nd Jan, its impossible to get a place here - unless you're willing to pay six times the price!
Calangute in Goa is a good place to stay, you'd get accommodation from 500 INR per day.
Kerla is a state - you need to decide the places in Kerla that you'd like to visit and book places accordingly.
In Mumbai you could stay in Colaba, most tourists are found here and you'd find decent accommodation starting from 700-800 INR per day.
In Delhi, you could opt for Pahargunj area, again most tourists are found here and you'd find decent accommodation starting from 700-800 INR per day.
At Agra, you must opt for a place with Taj view, so you can enjoy being in your room. The price for a good hotel with a view should be around 1000 INR per day.

Booking the hotels depends on the period you travel, if the period before October you dont have to worry much. Since the peak tourism season starts after October. Till then you can decide the places on arrival.
Now a days advance booking are very easy, since it carries on your budget.
You hardly find the option if you prefer to spend less than 20 $ USD - those budget hotels wont take advance bookings.
But you can find best hotels all around the places. All the destinations you have mentioned are open till October 1st week.
Have a nice trip ahead. If you need more abt the places to visit do write ....

Reply to this Balaji - I disagree with you. Its easy to book places, even budget places in advance in all places in India through the year. Also, most places easily offer a good room for $20 or less.
Infact, you can even walk in, check the room and then book it if you like it.
Maybe if you have any first hand experience in living in hotels/guesthouses in these areas, you should share the same.

Which I have noticed during my stay in Europe...Europe is in cold climate region ,India is in tropical area....
Please note in tropical,hot and humid area we can get life ....so point I am making is :- in India eat boiled ,hot food ...else the infamous belly could cause u a problem.....Indian food is more oil based and hot as it suits the climate whereas in Europe we get more take aways ...a bit bland and cold food...so to avoid indian belly try hot food and avoid stalls selling precooked food specifically on road sides................
