I am trying to book in advance some train trips in Kerala, for example Alleppey to Cochin but it is not allowing me. IS this because they are short trips and I can only book them once I am there or have all the seats gone already?

This is testing my memory a bit, so I referred to my faithful "Trains at a Glance" I purchased in India. The station name in Cochin is called Ernakulam and there appears to be about 10 trains going between there and Alleppey - and the time of travel varies between 70 minutes up to 100 minutes. I remember doing this journey and just turned up at the station and purchased a ticket in 2nd class. Not a lot of people got on at Alleppey, but there was a mad scramble in 2nd class when the train pulled into Cochin - make sure you get off the train before the human tide sweeps on board. Things would be much more civilized in any of the AC classes.

There is online railway booking facilities with Indian railways
http://www.indianrail.gov.in/.
For trains between specific stations use the following links
http://www.indianrail.gov.in/src_dest_trns.html.
U can book any rail ticket with 60 days in advance.
