Which cities you visit is a matter of taste, in my opinion.
I think Prague is a good choice too. You could stay in the Chech Republic for the 2 weeks and go to some other towns and spend some time in the countryside, or you could visit the various capitals of the former Eastern block. There might be night trains between them, to save you some time. I would spend at least 3 nights in each place, to prevent too much rushing around.
If you decide to stay in the Chech Republic, here is a place I have been planning to go to for a while, but have not got around to yet.
Uncle Harrys Hostel It is a hostel near a small village in the Chech Republic. They used to have a website with photos etc, but that site does not seem to be available anymore.

Reply to this You didn't say what you are interested in - museums, architecture, nature, hiking, nightlife, etc., so it is hard to give suggestions. Since you will be in Prague, I would recommend a stop in Dresden, which I think is only a couple of hours by train. If you can give more information as to what you might be interested in doing or seeing, we can better help you with an itinerary. Also, do you want to see many cities, or just 2 or three and stay for several days in each. Are you planning to drive, travel by train (my recommendation) or bus?
