There are regular trains from Amsterdam central to Eindhoven (I think every half hour or hour) - that would be the best way.
From memory, I think it takes about an hour.
Be wary of your belongings when hitting the outskirts of Amsterdam (i.e. don't put your laptops or valuables in the overhead luggage storage).
Other than that - it is quite a nice journey.
