From Lima you can do little. I did it to Tingo Maria along the andean road, interesting. Not done by many tourists.
Advice: take a plane to Pucallpa, one hour of flight, incredible town, like Iquitos, but not so touristic. And smaller.
Price: about 80 dollars one way pp, return ticket cheaper.
You can take a boat along Yarinacocha, visit some Shipibo tribe villages like San Francisco. Many albergues for swimming,
take note that there are river dolphins there. Pucallpa and beer San Juan are my favorites.
You can have a dinner on the streets, just ask drivers of motocars.
Couple of good hotels there, less than 20 dollars for a double room, with air conditioners, and swimming pool.
Many parks to visit, some disco clubs, Pucallpa is living without the tourist hordes, in beautiful
nature, along river Ucayali, river "where the fish sing".
Pucallpa is also a town with industry of wood products.
From Cuzco trips to Amazon area are more expensive, more touristic and "artificial".
