That protest was... There has been millions of illegal immigrants from Korea to Japan after the WW2, mainly around the Korean War(1950-1953). Occupied Japan(or occupying USA) had no power/will to block them. A considerable numbers of them did crimes and harmful activities, and as the result of such they got some privileges both written and unwritten. That group you saw was against such privileges, so you don't need to be afraid.
Well I've only been here since last Monday and have been busy with school orientations, so I haven't been out a whole lot. Where in Tokyo are you staying? Get yourself a PASMO or SUICA card and it'll take you pretty much anywhere in Tokyo on the train. You can just refill it whenever you need to it...beats buying tickets all the time. And carry cash. Lots of cash.
Depending on what kind of stuff you want to see, I might be able to tell you good places to check out.
